Just an idea I've had for some time, but never saw mentioned: Why not, for 
dockable application, have a new icon beside the close button, and a menu 
entry, which is "dock to systray"? 

It *is* confusing that "Close window" sometimes means "Close window+keep 
docked".

Otherwise, perhaps showing the systray icon always would make the metaphor 
consistent. The application  would no longer be docking in systray, but just 
happen to have two "windows".
