You can copy the color settings from kdeglobals over to kmailrc including 
alternateBackgroundColor and then change them as how you want to have them. 
That way they will only apply to kmail.

If you send a bugreport detailing which elements exactly don't work well wih 
inverted colorschemes, then someone might be able to fix it.
