I believe it also alters things like key bindings, what happens when you 
double-click a title-bar, etc.  In essence, choosing Windows and then hitting 
next until you're out of the wizard makes KDE not only resemble Windows, but 
act like Windows as much as is possible.  Auto-run would be one of those 
settings.

That's actually a very good idea, especially if I am going to have to live 
with auto-run being enabled by default when on my new installation of KDE 4.1 
some time in the future. :D
