Yes, the new version is sooo much better than it has been. I love
the 'Loading...' thing. Sitting wondering whether the module crashed
wasn't fun :) I also love the fact that only one module can be active
at a time. That other way was far too confusing.

Sounds good to me, but then where does the list of found items come
up ? You would also have two separate places where you can search,
where the concept is identical. Nothing wrong with this, but the
user might wonder what the 'other' search thing is for.

Perhaps there could be a 'tour' button on the front page. You press it
and the wizard tells you how to use the tree view. The button changes
to 'Next'. You press it again and the 'search' section comes to the
front. The wizard explains. Press again, the wizard pops the 'Help'
section to the front, tells you how to use it, then says 'You're on
your own'.

Just another option. One good thing about it: easy to implement :)
