One of the other reasons we are doing this is so that we send the clients we
are a gateway for to the backup server so that it reduces the traffic & cpu
from the primary.  So all filtering will be equal on the 2 servers, and the
primary will act as the secondary for those clients.  Really I just want to
make sure I didn't create any loopholes where email won't be backed up or
lost based on user names etc.

This is important.  Never accept mail you can't deliver.

Don't bother with SA or other content filters on the backup system if that
mail is going to be fed through the primary system at some point; it's just
duplicating work, both for the systems and for you.  An alternative would be
to have the primary skip its filters for all mail coming from the secondary,
but that approach is more complex than just letting the primary handle the
filtering.
