A bit of a side suggestion (if it won't twist the code into hyperspace)
if the actual program link is one of only X in the tree remove the folders and put the links in the root
example given X = 2
Applications > Multimedia > Audio > timidity
Applications > Multimedia > Video > Avview
would become 
Applications >Multimedia > Timidity 
Applications >Multimedia > Avview

Also you may want to "hide" entries for command line tools if the same menu has a GUI version
