No, but at least for me that definitely works this way.
If that is not the case for you, then you either chose the wrong 50% or you 
have a hacked version of KMail :-)
There is also a setting in the configure dialog which used to ignore the 
folder specific setting for the separate windows, in the version you are 
using, however.
