Same problem for me, kdelibs, kdebase and kdenetwork 2 days old from CVS. 
This is what I do:

I've checked the "Send mail in outbox folder on check" option. When I check 
my mailbox via (adv.) POP, then I almost ever switch to another virtual 
desktop to read some web pages.
When there is a queued message waiting in the outbox, it is sent after all 
messages are fetched. The mentioned window (with the nice output about the 
SMTP progress) arises on the current desktop. It doesn't get closed after 
the queued messages are sent.
I can't close it manually, but I can move it to another desktop. (So it's 
not on all desktops for me.) It gets closed when I close KMail.
