This could be a duplicate, but I didn't see it. That noted:
I have my mail folder set up like so: pop3 account delivers to Inbox, Inbox should \
report new messages if they are in there. A bunch of filters are in place to take \
messages that are being delivered to Inbox and instead toss them in \
<mailing-list-name> directory. I keep just the system tray visible and if it looks \
like I have mail, open up the kmail window. However, with this system, the count is \
reflecting the sum of new messages added to all of the <mailing-list-name> directory \
and the Inbox even though "Act on new/unread mail in this folder" is unchecked on all \
but Inbox itself. Further, as soon as I open kmail's main window (via clicking on \
the system tray icon) the count is corrected. \
