Hmm, actually only one "You have mail" window should appear. In KDE
3.0.3 a bug which could cause the crash you mentioned was fixed. You
should update.

I guess there will be always only one such window. AFAIK KMail won't
check the POP account again before the filter-confirmation dialog
hasn't be closed.
