Please read the FAQ which is part of the KMail documenation. There is
explained what to do w.r.t. subfolders.
Furthermore, please note that using Mutt and KMail on the same messages
is very dangerous because Mutt will change the mbox files without
changing their dates and therefore KMail can't notice that its index
files are out of sync with the contents of the mbox files. One solution
is to delete all .*.index* files each time after running Mutt and
before running KMail. A much better solution is to store your messages
in Maildir format.

We have already thought about this. But so far nothing is planned.
