I'm not sure why the maildir didn't back up.  They are just normal directories 
corresponding to your mail folders containing normal files corresponding to 
each of the messages therein.  There shouldn't be any difference in 
permissions than anything else in ~/*.  Are you saying they didn't back up or 
that they wouldn't restore, or that they restored but kmail couldn't find 
them?
