I have changed the setting for the filter 'Classify as Spam' to 

sa-learn -L --spam --sync

This is said to be slower, but if you are not needing it to take huge amounts 
at a time - mine takes a few at a time as they come in - the hit is not 
great.  The result is a huge improvement in efficiency.  It seems slower to 
learn than PopFile was, but there's no doubt that it is learning.  Where it 
was catching less than 50%, it's now catching more than 90%.
