Maybe it is confusing, but so was their splitting the same app into two 
entries.

It's the same as classifying "emacs" as 2nd place and "emacs -nw" as 3rd. 
Or kpdf as 2nd and kpdfpart-inside-Konqueror as 3rd.

Anyway, your solution is less confusing.
