It's up to you how you want to organize your .po for the programs. 

Also looking at your sources i don't see that many Messages.sh are you still 
working on that?

I can do the move for you if you want once you decide what you want to do.

I'm not sure i understand Burkhard here, so probably you will understand him 
even less, what you need to do is put in l10n-kde4/scripts/documentation_paths 
the entries for your documentation directories.
