I have XFree86-4.3.0 built from the source tarball and then upgraded FreeType with a prefix of: 
/usr/X11R6/.  So, FreeType2, Xft, and FontConfig are installed with a prefix of: /usr/X11R6. 
There are subdirectories in 'lib' and 'include'.  E.G. the includes for Xft are in: 
/usr/X11R6/X11/Xft/; for FreeType2 they are in: /usr/X11R6/include/freetype2/freetype/; and for 
FontConfig they are in: /usr/X11R6/include/fontconfig/.  As I understand this, you can change 
the prefix, but the subdirectories must remain the same.

How did FontConfig wind up in: /usr/?  Are you sure that it isn't also in: /usr/X11R6/?

The bit mapped font for the Konsole that KDE installs: 9x15.pcf: I found that I had to ungzip 
this for FontConfig: fc-cache to find it.  I also had problems with: fc-cache not finding the 
gziped fonts in: /usr/X11R6/lib/X11/fonts/misc/.  I think that it only finds the gzipped ones if 
you have PanGo for Gnome2 installed.  This is very odd if true.
