If you're using KDE_3_1_RELEASE, it's in kdelibs, along with the 4.1.2 DTD, as
these were the correct versions for KDE 3.1.
If you're using HEAD and documents and documents using the 4.1 version
compile, then yes, you probably have another installation of KDE on your
system somewhere, that your configure tools are picking up or is in your
path, and that could well explain some of the problems you have posted about.
XML validity is a black and white issue - a document is either valid according
to a given DTD, or it is not. These ones are, and they have been frozen for
more than a month. If they do not build, the problem must be in the rest of
the toolchain, and there are no changes you can make inside a document that
would be "the right thing to do".
The advice you were given to downgrade libxml2 was likely based on the other
people who have reported these problems on this very list (and more
appropriately, on bugs.kde.org) and been given the very same advice.

You probably don't even need to rebuild kdelibs/kdoctools if you
upgrade/downgrade libxml2, but if you do, make clean; make install in just
that directory is sufficient, you don't need to rebuild all of kdelibs, if
this is your only build problem.
