I think there are valid reasons to call it "Email Client" as well as valid 
reasons to call it "KMail" - so providing both options on both 
desktops would definitely be a good thing.

True, but getting rid of all but one isn't realistic.
A suggested fix would be the following pseudo-code in the menu generators:

readdesktopfile();
if(further entries want the same name) {
	name += "(" + shortname + ")";
}
addtomenu();

So someone opting for "Email Client" over "KMail" would get

Web Browser (Konqueror)
Web Browser (Mozilla)
Web Browser (Netscape)

(but the user would still get "Calculator" rather than "Calculator 
(KCalc)" if only one calculator application is installed).
