An "Applications" subtree (which might mimic the K-Menu) makes sense IMHO for 
third party applications since not making it possible to put configuration 
dialogs there would lead the description "Control Center" ad absurdum.

The interesting part is - do people differ between "KDE" and "applications"? 
If so, does Konsole belong to KDE (being an integral element of the desktop), 
or is it just an application? This (people's perception of the desktop 
environment) is IMHO an at least as important factor when trying to judge 
where to put that dialog (as important as your straightforward 
"System/Konsole doesn't change anything system-wide" argument, since people 
do not necessarily know whether that dialog changes something system-wide or 
not.).
