Did you enable "Filter mail on server" in the configuration of your POP 
server and did you set "Size of messages to filter" to a low value, 
e.g. 1, so that every message is filtered?

Unfortunately I don't know if the POP filters only filter newly arrived 
messages or if they always filter all messages. My guess is that they 
only filter newly arrived messages (which means it wouldn't work for 
you).
