Filtering always produces duplicates, its a known issue that seems to be way
down the order of priorities.
Turn off the autofiltering i.e. don't apply to incoming emails. Once all new
emails are downloaded then select all the emails in the inbox with 'ctrl-a'
and then 'ctrl-j' to apply all the filters and you are less likely to get
duplicates.
