For the case that this was not clear: This is what I meant.
You would have a hard time to fix the dependencies in your
overlay "directly" in any other way than by editing the value
of PYTHON_COMPAT in the ebuild in your overlay.

However, this is only about *how* you modify the ebuild; my
point was that with current portage you *cannot avoid* to
modify the ebuild.
