"ebuild /path/to/ebuild/foo-1.0.ebuild unmerge" should do it.
If the ebuild isn't in /usr/portage anymore, you should be able to:
"ebuild /var/db/pkg/cat/foo-1.0.ebuild unmerge" as well.
