Thanks Karthik and Martin for the cygwin suggestions. I'll look at it but my whole build system runs under DOS so I'm not sure... Maybe I can make an exception for doxygen though.

If you do not get any error messages from dot.exe itself and if you are 
a fairly technical person, I would recommend to check with the 
Sysinternals Process Monitor 
(http://technet.microsoft.com/en-us/sysinternals/bb896645.aspx) if 
Doxygen tries to start dot.exe at all, and if yes, why it does not work.

Start the Process Monitor and set two "Include" filters:
- Process Name is doxygen.exe
- Operation is Process Create

Then start doxygen as you normally do it. You should get several 
"Process Create" lines for dot.exe depending on how many graphs you have 
in your documentation. If dot.exe could be started (Result column is 
SUCCESS) but no graphs are produced then I assume that there is an 
incompatibility between the doxygen version and the graphviz version. If 
the Process Create operation fails the Path and the Details columns 
should give you hints why the dot execution failed.
