After some testing seems like breakpoints working fine on my side. Sorry for 
my previous messages.

On my side breakpoints does not work only if nothing(or commented) under it.
For example:
<?php
$a = 2;
//breakpoint here
echo $a;
?>

But that's not a problem so far :)
