I understand that you've specified the main directory when you created a 
new project, right? This setting is only used to know where the project 
is created, but not used anywhere else.

Quanta should handle this cases. As I understood you still have the same 
directory layout:

/www/htdocs - this is the base of the project, hosts he .webprj file
/www/htdocs/images/ - has the png images
/www/htdocs/folder/ - has some html files

What is not working? If you open the project, and open a html file 
from /www/htdocs which has 
<img src="/images/img.png">
and a link to another page: 
<a href="/folder/page.html">page</a>

the image does not appear and the link is wrong??

If yes, do you have any preview prefix set in Project Settings? If no, 
then I don't understand what is the situation when the links are not 
working.
