I indeed also had this problem recently myself and a new mail was waiting a 
few days :-)
Since I have already 11 IMAP accounts, that makes a lot of folders. I can 
only see 46 of my 55 folder at a time.

Nevertheless are you already using the long folder list mode?
Also it is possible to make folders child folders and collapse them. The 
parent folder is also bold, if child folders have new mails.
This thinks should actually be sufficiant for the problem.

Maybe we could display somewhere a red arrow, if there are new mails out of 
the visible range.
