Same issue in 4.5 revision, just recompiled from git.

When setting a breakpoint from the editor, the breakpoint is properly added to
breakpoints view. The full name of the source file where the breakpoint was set
is shown. 
GDB, when program is started in debugging mode, complains about this
breakpoint:

(gdb) -break-insert -f
"\"/home/gabo/md/flapui_builder/flap_ui/src/molexplorer/molviewwrapper.cpp\":732"
No source file named
/home/gabo/md/flapui_builder/flap_ui/src/molexplorer/molviewwrapper.cpp.

Anyway, if I alter the breakpoint source file, in the breakpoint view,
replacing the absolute file path with the path relative to the project root,
the breakpoint is properly set and hit.
