Jochen is right: if I use the exact name, including "./" in referencing the tex
file, I can get it to work from the command line, using a new .synctex.gz file
and the new synctex command line program.

E.g., 

"okular --unique my-file.pdf#src:50/path/to/my/tex/file/./my-file.tex"

correctly goes to line 50.

How to write the appropriate command in emacs lisp is a different question,
however.
