Very similar situation except I'm running kubuntu 11.04 with KDE 4.6.5
Was using nvidia driver with Xinerama over two monitors, but had to revert to
nouveau which only shows the first screen on both monitors.

I'm also using the "Taskbar" to change the properties of application windows
to "show above others" and make them visible.
