Not sure what you mean exactly by "i have the old and the new file in my collection \
folder (or it's subfolders)"

I have had a similar problem manually managing my music collection - updating \
collection in amarok leaves me with the original entry and the entry for where the \
file was moved to in my amarok collection.

I think you could be experiencing the same thing - just moving the files with amarok \
instead of manually
