The io-slave does not look at /etc/fonts/fonts.conf - it only looks at, and 
modifies /etc/fonts/local.conf, where local changes should be made.

Anyway, please update kcontrol/fonts and kcontrol/kfontinst to the latest 
version. In this latest version, kfontinst will list the fonts and folders 
of:

/usr/local/share/fonts
/usr/share/fonts
/usr/X11R6/lib/X11/fonts  (or the equivalent on your system - kfontinst tries 
to "search" for the location of this)

All three of these will be merged into one "virtual" folder - and fonts will 
be installed to /usr/local/share/fonts, as per the FHS. If any of these 
folders are not in the X config file, or /etc/fonts/local.conf, then 
kfontinst will add them.
