You're not alone, it's a common mistake.

I'm not really able to make a recommendation, mostly because I don't
know enough about your application.

There are certainly some XQuery implementations that work with
(or as) servlets.

I don't know enough about what you're trying to do to be certain
what would be best for you.  I can only suggest that you consider
using XQuery.  Certainly on my own personal Web site, the
Search interface at http://www.fromoldbooks.org/Search/
was built with XQuery, and took only a couple of hours to have
something good enough to try out on the production server, and
less than a day to have fairly robust production code.  Most
of that time was spent getting a working cache.
