It seems that the command line user has a different environment than the 
webserver user (in case they really are different users). Two things that I 
could imagine:

Either the current working directory matters and is different when executed by 
the webserver (reference to the already-been-pointed-to dot) or the rights 
are different. Have you tried to execute pwd within the script?
