If the issues is, as Benjamin suggests, that the names of the machines 
look different depending on how you connect to them, then a solution is to 
use the UNISONLOCALHOSTNAME environment variable:

     http://www.cis.upenn.edu/~bcpierce/unison/download/releases/stable/unison-manual.html#archives

It's also wise to use the UNISONLOCALHOSTNAME variable if many machines 
mount the same network file system (eg, NFS, AFS, etc).
