That's good but that's not the path it's looking in ;) "
var/mail/flintstone" is very different than /var/mail/flintstone.

It's a dovecot configuration issue, not squirrelmail. You probably want
to change mail_location to 

mail_location = mbox:%h/mail:INBOX=/var/mail/%u
