Yes, you're right.

Starting new application in such VM should make it back "green" (if I
guess correctly that the problem is killed gui daemon).

Optionally you can logout and login again. Applications in your VMs
should still be running and hopefully back visible.

Anyway disabling OpenGL shouldn't be a problem (unless you are using
fancy desktop effects).
