The indentation is done by the editor, not by Quanta. We don't control
where the cursor will be when an enter is pressed, but based on some
rules, the editor does (this editor is by default the "katepart"
editor, used in Kate as well).
In case of abbreviations, this is a text that will be inserted in the
document. Actually it is two strings IIRC, separated by the "|" char
where the cursor will be. Quanta inserts this strings into the editor
as they are: strings, including newlines. But the editor doesn't try to
indent string inserted, and I can imagine they have good reasons not to
do it. So they will appear exactly as they are in the abbreviation
dialog.
Now as I wrote this, I can think of two solutions, but it would take
some time to try them:

1) insert the abbreviation character by character. I don't know if this
will help or not.
2) put the abbreviation in the clipboard and try to paste it. Again,
this might now work at all.

I see no other solution right now as we don't have access to the
editor's indentation method from Quanta itself.
