Also try to disable some extensions, especially xdebug. When in
parameter collection mode - it can eat a lot of memory.

Sounds like your hitting a memory limit, are you running phpDocumentor
in safe mode where it can't set a higher limit?

Here is the reason according to Martin:

PHP 4.3.10 is tanking when running phpDocumentor to generate the docs:

	FATAL:  emalloc():  Unable to allocate 35 bytes

I'll downgrade the CLI binary to 4.3.9 later this week and see what
happens then.
