You can start applications on a different workspace. Here an excerpt from my rc.xml:
  <applications>
    <application class="Pidgin" role="buddy_list">
      <desktop>2</desktop>
      <position>
        <x>1052</x>
        <y>0</y>
      </position>
      <focus>yes</focus>
    </application>
  </applications>
