My update script used to do this:

bk pull
rm -rf autom4te.cache sntp/autom4te.cache sntp/libevent/autom4te.cache 
rm ./config.h.in ./sntp/config.h.in ./sntp/libevent/config.h.in
./bootstrap

It now works without the first rm line but it still needs the second one.
That's from bug 2441.
