Ok, just in case some else gets stuck here:

My autotools versions (from brew):
  glibtool (GNU libtool) 2.4.6
  automake (GNU automake) 1.15
  autoconf (GNU Autoconf) 2.69

I managed to fix this with by adding ARFLAGS:
  ARFLAGS="-r" ./autogen.sh ...
