Actually adding to that - are you starting off with 3D activated (all 
hunky dory) and then fiddling with the compiz control
tool before turning off the 3D? That's enough to kill compiz on mine and 
I lose the window borders. Then I need to reboot
(usually got problems with Gnome by this stage that a log out and log in 
doesn't seem to cure).
