Just to finish this off...

No, in fact I was completely wrong, it's the epstopdf script and 
ghostscript that are different. Ghostscript v8.15.1 on fc5 as called 
from epstopdf appears to fiddle with the image orientation unless the 
"-dAutoRotatePages=/None" option is passed to it. Once epstopdf is 
tweaked to supply this everything comes out straight.
