If your file is named myfile.lyx try 

1) exporting it to latex
2) open a terminal in the directory where your lyx file is
3) type latex myfile.tex
3) type bibtex myfile.tex
4) type latex myfile.tex

You should then get a myfile.dvi or maybe a myfile.pdf
