The actual timer interrupt itself is pretty lightweight: taking it at
1000Hz shouldn't be that bad.  You will certainly not see the system
suddenly start rescheduling at 1000Hz: the scheduling quanta is a lot
longer than one clock tick.  

The biggest risk with the higher clock value is the risk of lost clock
ticks if you have very long-running interrupt service routines, but
otherwise it's not a big problem.
