Two shots in the dark.
 A my.cnf in a home folder could override the one in /etc.

You can specify this command line. to mysqld
mysqld --database=/path/to/dir

The command line directive will override compiled-in and my.cnf directives.
That is a bit of a hack but if you are after results that might be your alswer.
