First of all, please read the section in the manual for version 2.4
on how to set input encodings. It has changed since version 2.2.
Actually, I see now that the text at
http://lilypond.org/doc/v2.4/Documentation/user/out-www/lilypond/Text-encoding.html#Text-encoding
is slightly unclear, but it does not work to specify the inputencoding
within \header{...}, you should do it within a \paper{...} or
\layout{...} block.

It works well with latin1 character encoding. However, from
http://orwell.ru/test/CP/_?cp1250 it seems that the character
is not even included in the CP1250 character table, so you cannot
really hope to make it work with CP1250 encoding, as far as I
understand.

Just add double quotes around the full syllable:
a_\markup{\italic "pi\\`u"}
