OK, I believe this is clearer now. It seems you had the same problem as gimp 
and xv users. All these apps don't set transient flags on their dialogs.

Mathias Ettrich (the main author of KWin) added recently a workaround for this 
problem. Please, try with current CVS, or test with the KDE-3.0.1 when it 
will come out.
