I can confirm something isn't right.
I tested it in krita trunk, with 3 overlaped shapes (rectangles): by sending a
shape back and fort with the "raise" and "lower" buttons of the docker
sometimes a shape would get stuck between the other two.
My install isn't quite up to date though, its r951311
